1. It’s because we are awake during the day, and asleep throughout most of the night. Saying in the morning/afternoon means at any time within the period of morning or afternoon. It just is a shortened form of « May you have a good night. » So if someone were to sleep at 1 PM, the parting phrase could be . Good afternoon, have a nice nap. The issue of how the person is about to spend his/her afternoon does not arise at all.
